Stitch count and fabric count determine geometry directly. Thread use varies with stitch type, strand count, tension and fill density, so the thread estimator uses your own representative sample.
Over one or over two
For Aida, fabric count is commonly stitches per inch. On linen and evenweave, stitching over two fabric threads halves the effective stitch count.

Why does over one or over two matter?
Because it changes the effective stitches per inch and therefore the finished size.
Can a calculator know exact thread use from area alone?
No. Different stitches and densities use different amounts. A representative sample is a more defensible basis.
